With the new universe only having a few different trolls left, does that mean the new mother grub roxy made for kanaya will only be able to create trolls of those castes or at least those castes and the in between castes? Like, since there are no purple/indigo/fuschia/etc bloods there to provide their genetic material, would that mean there is no way to make purple/indigo/fuschia/etc. bloods?

No, we see on this page that the Mother Grub can produce trolls of differing blood color eventually.
Are there dream bubbles in the new universe? Like is there any way for them to be in contact with their dancestors, dead friends, or even alt selves? If not, is it possible for them to somehow set them up again?

There’s no point of reference in the Furthest Ring so there’s no way to tell how time passes or the distance between objects.
So do we know what determines the signs given to each troll or is that unknown?

Each blood caste has an alphabet of signs. Your ancestor determines your sign.
