I believe Aranea actually suggests that the Beforan trolls were created from the genetic mix of the Alternian trolls, rather than just being clones. Chiefly by suggesting she is Terezi's "ancestor" almost as much as she is Vriska's in their first conversation.

Also, none of the ecto-anythings have real parents or figures or anything. They created themselves, literally. Goo for trolls probably came from a mother grub and another version of each troll or some shit like that. Same goes for the kids.

On his formspring, he said he he planned out the basic concepts (such as Homestuck ultimately being a creation myth) and the ending from the beginning, as well as the kids interacting with the creators of their universe, but thought up most other details as he went along.

I think that with the debate over whether or not Karkat is Kankri's father, you have to take into consideration that Karkat did the ectobiology thing, like John. Wouldn't that make him Kankri's son?

Not necessarily. We don’t know for sure who is who’s parental figure regarding the trolls. It really depends on who was cloned and who was ectobiologically made. We assume that since the Beforans came first that is how it works out with the Beforan ancestors being the parents.
We can’t be sure really.

hussie actually said he's had the entire plot of homestuck planned out from the start, lord english, the condensce, alpha/beta kids, everything. He's just changed stuff slightly as time has gone on to better fit with the evolving story
