How does the universe naming thing work? There's the first troll universe with meenah and the gang, then the second one with vriska and friends, then the john and pals, then the roxy and crew, and now this last one. Why is it universe c? Why not e?

Pre-scratch and Post-scratch take place in the same universe just different parts of it.
The Trolls were Universe A. Meenah’s group was A1, Karkat’s was A2. The Humans were Universe B. John’s group is B1 and Roxy’s is B2. The New Universe is therefore C.

This upd8 wasn’t the epilogue. Epilogue has yet to arrive.
If the Scratch releases a massive amount of temporal energy to reset the game, and Spades Slick opening Lord English's vault released a massive amount of temporal distortion and transported him to the worst timeline, is opening LE's vault a sort of scratch?

Not necessarily. Opening English’s vault transported Slick to another timeline.
wait, so terezi went back to the black hole calliope created to look for nepeta and the other trolls who were stuck there? did she get sucked in as well/is she okay? im still really unclear on that bc we saw her go in and then never heard from her again.

Terezi went back to Paradox Space to find Vriska. From the way her and John were discussing it, it seems she can come and go freely.
So hiveswap will be set in this new universe, right?

Nope, Hiveswap takes place pre-scratch in the 90s.
So do we know what will happen to the kids that get sucked into the house juju during the fight with caliborn or will that just be cleared up in the epilogue

As of right now we don’t know if they emerge when Vriska used the juju or if they really are stuck there. It will most likely be cleared up in the epilogue.
